bmribler 9268b803b7 Fixes buffer underflow (#6143)
Fixes security issue by treating non-NULL buffer with size 0 as length-only query in get_name API functions.

Behavior:
Modify get_name API functions to treat (buffer != NULL, size == 0) as length-only queries, preventing undefined behavior.
Fix applied to H5Aget_name, H5Aget_name_by_idx, H5Fget_name, H5Gget_objname_by_idx, H5Iget_name, H5Lget_name_by_idx, H5Rget_file_name, H5Rget_obj_name, H5Rget_attr_name, and 8 other functions.
Tests:
Update test/links.c, test/tattr.c, test/tfile.c, test/titerate.c, and test/trefer.c to verify new behavior with non-null buffer and size 0.
Documentation:
Update comments in H5A.c, H5F.c, H5Gdeprec.c, H5I.c, H5L.c, H5R.c, and H5Rdeprec.c to reflect new behavior.t]@users.noreply.github.com>

Neil Fortner 5e03b3a315 Change default file format to 1.8 (#5949)
Change default file format to 1.8 across various tests and examples, updating file creation and access logic accordingly.

Behavior:
Default file format version changed to 1.8 in H5Pfapl.c.
Updated file creation and access to use 1.8 format in h5ex_g_compact.c and test_file_image.c.
Set earliest file format in multiple test files including cache_tagging.c, dtypes.c, and links.c.
Tests:
Modified expected output in tools/test/misc/expected/*.ls files to reflect new file format locations.
Adjusted test logic in test_file_image.c and cache_tagging.c to accommodate format changes.
Misc:
Added comments and TODOs for future format testing in test_file_image.c.
Minor variable renaming for clarity in test_file_image.c.

Quincey Koziol ed4419cc52 Remove another couple of H5E_clear_stack calls (#4968)
Also cleans up the links test, which had a ton of copy-and-pasted incorrect negative error checks (Calling TEST_ERROR within H5E_BEGIN_TRY / H5E_END_TRY pairs will goto out of the pair, leaving errors suppressed).

Dana Robinson 7f1e49206d Renamed COPYING to LICENSE (#4978)

COPYING_LBNL_HDF5 file has also been renamed to LICENSE_LBNL_HDF5.

bmribler a75542b3e7 Detect invalid ID to H5Gmove2 (#4765)
User's application segfaulted because the returned value H5I_BADID wasn't
detected when H5I_get_type() was called.  This PR adds checks for invalid
file/group identifiers passed into H5Gmove2.

This defect occurs in many other places, hence, issue GH-4764.

H5F_get_access_plist previously did not copy over the file locking settings
from a file into the new File Access Property List that it creates. This would
make it difficult to match the file locking settings between an external file

jhendersonHDF ebd3744407 Work around Theta system issue failure in links test (#3710)
When the Subfiling VFD is enabled, the links test may
try to initialize the Subfiling VFD and call MPI_Init_thread.
On Theta, this appears to have an issue that will cause
the links test to fail. Reworked the test to check for
the same conditions in a more roundabout way that doesn't
involved initializing the Subfiling VFD

Dana Robinson 7ecf1d09af Convert H5F haddr_t macros to H5 (#3039)
Several macros for handling haddr_t values exist in H5Fprivate.h
and have H5F prefixes, even though they have nothing to do with
a particular file (e.g., H5F_addr_lt()).

These macros have been moved to H5private.h and renamed to have
an H5 prefix.

Affected macros:
    H5F_addr_overflow
    H5F_addr_defined
    H5F_addr_eq
    H5F_addr_ne
    H5F_addr_lt
    H5F_addr_le
    H5F_addr_gt
    H5F_addr_ge
    H5F_addr_cmp
    H5F_addr_overlap

H5F_addr_pow2 was unused and removed instead of converted.

27bb358f7a Subfiling VFD (#1883)
* Added support for vector I/O calls to the VFD layer, and
associated test code.  Note that this includes the optimization
to allow shortened sizes and types arrays to allow more space
efficient representations of vectors in which all entries are
of the same size and/or type.  See the Selection I/o RFC for
further details.

Tested serial and parallel, debug and production on Charis.
       serial and parallel debug only on Jelly.

* Add H5FD_read_selection() and H5FD_write_selection().  Currently only
translate to scalar calls.  Fix const buf in H5FD_write_vector().

* Add selection I/O to chunk code, used when: not using chunk cache, no
datatype conversion, no I/O filters, no page buffer, not using collective
I/O.  Requires global variable H5_use_selection_io_g be set to TRUE.
Implemented selection to vector I/O transaltion at the file driver

* Add full API support for selection I/O.  Add tests for this.

    Moddified testpar/t_vfd.c to test the subfiling vfd with default configuration.
    Must update this code to run with a variety of configurations -- most particularly
    multiple IO concentrators, and stripe depth small enough to test the other IO
    concentrators.

    testpar/t_vfd.c exposed a large number of race condidtions -- symtoms included:

      1) Crashes (usually seg faults)

      2) Heap corruption

      3) Stack corruption

      4) Double frees of heap space

      5) Hangs

      6) Out of order execution of I/O requests / violations of POSIX semantics

      7) Swapped write requests

        Items 1 - 4 turned out to be primarily caused by file close issues --
    specifically, the main I/O concentrator thread and its pool of worker threads
    were not being shut down properly on file close.  Addressing this issue in
    combination with some other minor fixes seems to have addressed these issues.

        Items 5 & 6 appear to have been caused by issue of I/O requests to the
    thread pool in an order that did not maintain POSIX semantics.  A rewrite of
    the I/O request dispatch code appears to have solved these issues.

        Item 7 seems to have been caused by multiple write requests from a given
    rank being read by the wrong worker thread.  Code to issue "unique" tags for
    each write request via the ACK message appears to have cleaned this up.

        Note that the code is still in poor condtition.  A partial list of known
    defects includes:

     a) Race condiditon on file close that allows superblock writes to arrive
        at the I/O concentrator after it has been shutdown.  This defect is
        most evident when testpar/t_subfiling_vfd is run with 8 ranks.

     b) No error reporting from I/O concentrators -- must design and implement
        this.  For now, mostly just asserts, which suggests that it should be
        run in debug mode.

     c) Much commented out and/or un-used code.

     d) Code orgnaization

     e) Build system with bits of Mercury is awkward -- think of shifting
        to pthreads with our own thread pool code.

     f) Need to add native support for vector and selection I/O to the subfiling
        VFD.

     g) Need to review, and posibly rework configuration code.

     h) Need to store subfile configuration data in a superblock extension message,
        and add code to use this data on file open.

     i) Test code is inadequate -- expect more issues as it is extended.

        In particular, there is no unit test code for the I/O request dispatch code.
        While I think it is correct at present, we need test code to verify this.

        Similarly, we need to test with multiple I/O concentrators and much smaller
        stripe depth.

    My actual code changes were limited to:

This exposed issues with truncate and get EOF in the sub-filing VFD.
I believe I have addressed these issues (get EOF not as fully tested as it should be), howeer,
it exposed race conditions resulting in hangs.  As of this writing, I have not been able
to chase these down.

Note that the tests that expose these race conditions are in testpar/t_subfiling_vfd.c, and
are currently skipped.  Unskip these tests to reproduce the race conditions.

tested (to the extent possible) debug/parallel on charis and jelly.
